Comparative Mapping by Matepair Chains
 
 
  • Shotgun reads are mapped from the genome of one species onto the genome of another using Pash
  • Matepair mappings are examined to identify those that:
    - Map at a distance consistent with the insert size
    - Map in an orientation consistent with the forward and reverse read of the matepair
  • Overlapping matepairs with consistent mappings are merged into matepair chains
  • Matepair chains indicate a conserved region between the two genomes
